XP Tileset Merging Gone Wrong

This is probably simple but I cant find the answer anywhere.

I merged a tileset of roofs to the ultimate exterior set I had DLed. No problem, till I started using it, then I realized a flaw in one of the roof tips so I went back and fixed it with psp. In psp the image looks fine now.

So I go back to re-import the new tileset (its png) and it imports but I dont get the 'set transparentcy' window at all, which ok thats weird but it looks ok at the top part. When I scroll down through the tile set the piece I edited didnt change, so I go and repeat the merge process again to correct it. It looks right, however now after importing the tileset (still no set trans btw)the merged piece of roofs isnt even on the tileset in rmxp but it is when you look at the graphic in psp. In xp its just a big empty gap.

Anyone know whats going on?
 
First, once you import and "Set Transparency", your file in your game folder now has an alpha-channel. The next time you try to import it you will not see the "Set Transparancy" dialog.
The Import 'Set Transparency' function is there for people who don't have PSP or GIMP, or an editor with transparency.
If you're using PSP, just set the transparency in PSP, and don't worry about importing. Just paste or save the file in your game folder. (Graphics\Tilesets)

Did you have RMXP, and your map open while you were editing. If so, look at a different map, then come back to that map. (this will refresh the tileset). 

If that's not the problem, can you post the section of the tileset where the problem occurs? And describe what you changed if it's not obvious.
