I'd have to go with Arc's list, pretty much, minus BoF as I was very rarely exposed to it. Also an honorable mention to KH2, but only purely for the eye candy.
That, and I've always been a TBS whore. I thoroughly enjoyed level grinding through Phantom Brave and Disgaea.
1) Tales of the Abyss: though I thoroughly enjoy every tales games battle system (with the exception of Legendia) this one was by far the best. And the best battle system EVAR in an RPG.
2) Grandia 3: Grandia 2 had one of my all time favorite battle systems, but Grandia 3 took it and made it FAR better than i ever imagined! Though the games story was crap (at least I felt so), the gameplay was so dang addicting I didnt care! In fact, i didnt even want to do anything BUT fight battles! Gawd, such a great battle system...
3) Valkyrie Profile 2: What can i say? Its addicting as heck!
4) FFX-2: The best of the Active Time Battle systems the FF series had to offer.
5) Shadow Hearts 2: The first game had a pretty unique way of battling but... it felt too slow paced. The second one improved ALL the areas of its battle system and over all improved it. Gotta love those Judgement Rings!
6) Legend of Dragoon: I loved the idea of timing your hits and unleashing combos! Though, at first, it seemed intimidating, but once i got it down, I was addicted. My friend and I still wish they would remake this game with better dialogue, graphics, voice over and over all, upgrade this wonderful battle system!
7) Kingdom Hearts 2: It got a bit repeditive, but it was action packed and kept me wanting to play! Gotta love all the sparkles!
Xenogears and Earthbound are two of my favorites along with Lunar: Silver Star Story Complete, but Vandal Hearts 1 is my absolute favorite as the battles are the game and everything that happens blends very well with the environment.

Yami> If you liked LoD's system you might enjoy Magna Carta... If you can stomach the slow story and poor voice acting. And the awful, awful opening song.
5. Paper Mario and The Thousand Year Door. It's amazingly fun.
4. Kingdom Hearts. Also really fun.
3. Legend of Mana. Well crafted, and, fun.
2. Fire Emblem. Perhaps the most frustrating, having to redo chapters several times due to bad tactics and death of characters, but it's well thought out, and ... fun.
1. Star Ocean Till the End of Time. It's just so exhillerating and fast paced. I love it.
You know, I didn't think of Mario RPG/Paper Mario, but while I think it definitely deserves a mention, I don't think it ousts any of the others from my top 5.
I didn't include Kingdom Hearts or Kingdom Hearts 2 because they are relatively shallow. Don't get me wrong - I loved both games, and I loved the battle systems, but in the end there isn't a terrible amount of thought or strategy involved. It's kinda like... just pounding on the scariest bad guy until he dies.
Fun pounding, mind you.
Xenogears is one of my top 3 favorite games, period, but I also recognize that the battle system, for the most part, involves nothing more than using your best attacks repeatedly. In Gear battles, the outcome is usually determined not by strategy, but by carefully equipping your gears with the best stuff for the occasion. Since there's a hard limit to healing/fuel, there's not a whole lot of strategy to be had - if you will die in one more hit, you have to heal. Don't have enough fuel? Then you die.
The trick is having the right gear to mitigate the damage.
5. Tales Of -It's just a nice, fun, slashy-slashy kinda thing.
4. Pokemon -Simple and streamlined, easy to get into, and with a huge amount of depth
3. Riviera: The Promised Land -Cool finishers, great use of items, etc. etc. It's very fun. Good thing there are no random encounters, or it would suck(it's too slow otherwise)(Riviera's battles are ALL scripted).
2. Baten Kaitos: Origins -Totally different from the original, and completely overhauled. Taking the deck and cards motiff from the first one, and breaking it down and simplifying it. Easy to get into, and allows you to pull off some very cool moves very quickly.
1. Baiten Kaitos: Eternal Wings and the Lost Ocean -I wouldn't put this here if it weren't entirely different from its sequal's BS, but it is, so it gets on(or should I be saying that for Origins?). Strategic, fast paced, and fun. It's a little hard to get into, and takes a bit of time to get used to, but once you do, it's one of the most fun(and innovative) battle systems out there.
Megaten's Press Turn Battle system has always floated my boat. They've been used in both Nocturne and Digital Devil Saga. The rules are simple:
- Each character in your party receives a "Press Turn" (like a flashing icon at the top right of the screen).
- For each enemy weakness exploited/ critical hit, you gain a "flashing" Press Turn. (Kinda like a 1/2 turn but not quite)
- For each miss/ nullified attack, you lose 2 Press Turns.
- For each absorbed/ reflected attack you lose ALL press turns.
- If you make a character wait, you lose "1/2" a turn.
- After one team has exhausted their Press Turns, it's the other team's turn to attack.
Simple, but it allows for great depth, fast and fluid battles as well as the chance not to lose HP at all (Well, probably not in bosses).
Here are videos of Nocturne and Digital Devil Saga which show the worst and best case scenarios. The first video just goes to show how not knowing your enemy can lead to a lot of gameovers (Only your main character needs to die to lose). Coupled with back attacks/ instant kill skills, it made for really fun and challenging battles.
The second video shows an effective takedown with the Press Turn System, Fafnir you might wanna watch this since you like Jack Bros so much... they get floored here.
My second favorite battle system's from Persona 3. It really made me feel as though I was in an effective fighting force.
Unlike the other megaten games, you only control your character, and whenever you exploit a weakness or do a critical hit, it knocks the enemy down. Once all enemies have been knocked down, you're able to do an all out attack which not only looks cool but does a lot of damage.
The beauty lies in issuing tactics to your teammates and calling in support and all that, as well as all the communication that ensues during battles... kinda like how modern armies operate.
Ewww, didn't the enemies move at the same time as you did? Or was that Vandal Hearts 2... I remember one of those games being GOLD and the other one GARBAGE.

Don't get me started on FFIV. It was one of the most godawful, confusing systems to ever grace the Final Fantasy genre. None of the algorithms made sense such as defense not actually DECREASING DAMAGE, the enemies were often WAAAAAY overpowered, 90% of the skills were useless (isn't it funny that when you get Odin NOT A SINGLE ENEMY in any of the future dungeons is affected by him?), and it pretty much boiled down to "mash attack lol heal." Why was it that Rosa's prayer improve with her levels? Why did Yang's power attack do 2x the damage... but took something like FOUR TURNS TO CHARGE? Speaking of Yang, BEAR and KICK were equally useless because they never improved with your level. Characters could randomly take three or four turns before a spell would go off or, in some cases, a character would cast a spell INSTANTLY while another character's turn was skipped. It was just a huge, bug filled mess...
Which was thankfully improved by FFV which started the fantastic "choose your class" system that began appearing in future games.
I beg to differ my good sir, Xenogears rocks, Complex button inputs, humane grunts and such, a deep story to go along, and some nice battle music topping it off.
Pressing TRIANGLE SQUARE for REPPU NO JUTSU or whatever is certaintly complex! The music was pretty cool... the first 500 times you hear it because they consistently replay the battle and boss theme OUTSIDE the actual battles.
Tales of is an okay BS but as I've stated it's just too much going on, and it takes alot of hard work to kill one small enemy
Seriously, what Tales game are you playing? Pretty much any battle can be completed in 15 seconds by MASHING THE SPECIAL ATTACK BUTTON.
Now, I'll tell you what a COOL battle system is:

By holding the mouse down and swinging it side to side, you'd do horizontal slashes. Thrust the mouse and you'd stab. Swing the mouse back to flip around and attack anyone behind you. Yep, before Twilight Princess brought "wiimote swinging sword action" there was Silver doing it 8 years before... although I'm pretty sure Arena started the whole mouse swinging combat system.
I consider Star Control an RPG... and it's pretty cake (and StarCon 2 is free... fucking download it already!!). The battle system was like a crazy SHMUP and each space ship had awesome weapons and they were perfectly balanced... to an extent.
While not "technically" an RPG, Age of Wonders is a brilliant blend of empire building turn based strategy and dungeon exploring, character building RPG.
X3 is difficult to place... because it has so many god damn similiarities with RPG's but it's widely considered a 4X game. Still, the customization is insane and while the game series is overwheleming to newer players, it's one of the most indepth and rewarding faux-RPGs I've played.

Favourites:
FFX - Best turn based system ever.
Star Ocean 3 - Fun, different, great. Too bad the story imploded near the end.
FFX-2 - Worth a mention because it is sadly underrated. People refused to try it just because changing jobs changed the girls' clothes. Not to mention the fact that it departed from FFX by getting rid of aeons and adding ATB. Behind fans dissapointment there is actually a great battle system.
Kingdom Hearts 1&2 - Beats turn based systems all the time. Hardly seems fair to confirm them. Accused of being a buttom masher, it was nevertheless fun all the way through. Could be made better though. For starters raise the difficulty. Make summons actually worth while. I'm aware that it's shallow but it didn't stop it being enjoyable.
Top 3? Maybe. All have their own styles that make them enjoyable. Unfair to say that one is better than another. Still with my limited experiance it is hard to compare to many others.
Golden Sun was a great game in my opinion. From memory the battle system was pretty good. I really enjoyed FFTA but I haven't played the original FFT so I can't compare them. Chrono Trigger was pretty much spot on. Pokemon was addicting as hell, although that is mainly because of the whole capturing thing rather than just the battle system itself.
Hmm anyway that's my opinion on the battle systems I enjoyed off the top of my head. I haven't played Vagrant Story, Tales Of (anything actually), Fire Emblem, Grandia or Xenogears that people have been mentioning.
I really thought Secret of mana was dissapointing and I didn't find it very fun. 2d ABS isn't my thing. I didn't really find much enjoyment in the original Zeldas (although technically not RPGs) either. Just didnt hold me. Playing them many many years after they were made probably didn't help.
My last word on the subject. I don't plan on getting entangled in a boring flamewar.
