Trouble with Passage Direction

Ok, here's the deal... In my current project, I'm using a tileset I had to cobble together from other tilesets... I set the passage rules for all the tiles, but for some reason the game isn't acknowledging it at all. Am I doing something wrong? Did I forget something? All the spaces that aren't supposed to be walked on are X'ed out... why won't the game recognize them?
 
There could be a couple things going on. First you could have accidently set all the tiles as passible by putting passible tile on the top layer. Also I have found that if I switch map tilesets after a map is created all the maps with that tile set get screwed up and I have to redo them all with a brand new tileset.
 
Well... now everything is fixed... EXCEPT the horizontal parts of the Autotile I'm using.... It's sad too... I'm using a RTP autotile... you'd think it'd be all set....
