Dang, that's some nice work. The default RTP character set doesn't seem to clash that bad in my eyes, either.
However, did you do anything to edit the lilypads? It doesn't seem like you changed the palette, and compared to the rest of the set it looks out of place.
Now, I didn't change the lily pads. But I will. Been working alot lately, so, I haven't had time to update yet. It may be another week or so before I get a day off. =/
Anyways, I'm probably going to attempt to do the whole rtp set like this. It'll just take time. To be honest, a tutorial wouldn't do much good because I use different techniques for different situations, and it's just to hard to try to explain in a simple tutorial. I've tried to construct a few, but so much is left out.
Anyone with a decent working knowledge of photoshop could achieve the effects I've put in here. Essentially, it's just a matter of laying textures over the tileset components, and then adjusting them accordingly. I tweak the color balance, hue/saturation and such, obviously, but there are a variety of small adjustments I make for each seperate piece, which will not be standard to each tileset. I thought I might be able to work out a general tutorial, but honestly, it`s just as easy to google for photoshop tutorials and practice yourself.
