RMXP Map Layer Issue?

When I am mapping out maps, I seem to have some passibility issues. Even though I program places where a character cannot walk through, the character still manages to walk over the spot where I marked it impassible. I am not sure what is wrong with my RMXP program; I would like some help.
 
It could be that you "erased" a tile with the wrong blank tile. Make sure that when you erase tiles, you always use the tile in the top left corner of the tileset, instead of any handy blank tile. Another thing to note is that the tile is passable so long as there is a passable tile above any impassable tile on that space.
 
I am aware of that, but whenever I just lay down lets say a water autotile, the player can walk on the water despite the fact that I made sure it was impassible. I just laid down grass tiles and then the water.

Are you making sure that there is *nothing* on the 2nd or 3rd layers there? If there's really nothing (and I mean erase whatever may or may not be there with the eraser tile on both layers), check the database and make sure that there's only an X on the autotile. If it's a circle, that obviously means you can walk on it, and if it's a square you can walk on parts of it.
 
There is nothing on the third and second layer. I do have the "X" on the auto tile. I would start a new map, lay down the water tileset and play test it. My character could walk over it.
 
I would suggest that you post an example so that others might have a look and make sure that it is or isn't your version of RMXP or comp or whatever, then we can go from there.
