For some reason, the plot and premise is so.................. fangame-y. It feels flat, as if it's a n00b project. Not saying it is, but it SOUNDS and FEELS like it a lot, for real.

I don't know, the alpha chip story sounds way used. You should add more detail and depth to make it NOT sound so used.
Shadow X sounds generic, and the first paragraph introducing the premise feels like it's what's making the game sound so noobish. the.... dark shadow in X's heart.... man, that feels so off.
My opinions. Don't take everything I say TOO hard. I have a tendency to mark out each and every flaw in a game, ignoring the good flaws.

to be perfectly honest, this does not sound quite auspicious so far. the megaman series was only ever good because of the gameplay; the story and characters are not strong enough to drive the game on its own. Command Mission just barely evaded being a humongous joke by including some neat new gameplay elements in with the standard turn-based stuff. you'll need to step carefully to avoid this whole thing being bland like drywall.
also I am forced to consider that you have to this point started like three projects that you spontaneously dropped an arbitrary span of time later. is this one going to stick?
