Can I use auto tiles for this one?

As you can see from the picture, the one on the left has the water line visible because without it, as the picture on the right shows, it doesn't look that good.
I made the water line effect by the use of event command (and yes, the water line moves) The problem here is for every tile of cliff, I have to use a water line event
which in large maps needs about fifty of it and it slows down the game by a considerable amount.

Now that I see the autotile, it can move four frames and it seems to not lag the game even if you scatter them across the map.

So my basic question is can I make the water line effect into an autotile instead of using an event? If so, then how?

If I was understanding the auto-tiles correctly, you should be able to. Believe I saw this exact question answered somewhere else.

Your regular auto-tile is 3X4 tiles, if you wanted to animate it, just paste the next step of the animation right next to the original block.

Think you would want 4 blocks side by side, so it would end up being 12X4.

I'm not 100% correct on this, but may want to try it.
 
It sounds like the issue is needing both 'animation' & a moving 'water level'.

How about combining the entire water line (or larger chunks of it) into a single character set?
It would be a pretty large image, but would require much fewer events.
Each row would have 4 animation cells, and each column would have 4 water levels.
You set "Stop Animation" to show the animation,
and use a "Move Route" to change the water level.

Make sense?

Can't you just open your autotile in an image editor (like photoshop or PSP) and turn the opacity down? When you save it as a PNG, make sure the image transparency is setup for Alpha transparency, then I'm pretty sure you'll be able to achieve the look your going for (might have to play with layers and whatnot).
I managed to make a decent looking dock a long time ago using this method.

Unless I misunderstood what you're going for; maybe you meant you want the rising water level effect, then I'm not so sure.
