The secret is to put each color on its own layer, then make each color layer a clipping mask for the layer where you actually draw. Then when you're satisfied with your drawing layers, you just copy them under some new clipping masks with new colors.
I know that Himeko Sutori is on its way to failing its first Kickstarter attempt, but for anyone who is interested in my faceset, I'm going to offer the whole collection as a gift to anyone who supports me at the "digital deluxe" level (hopefully after my upcoming attempt #2). The drawings are all 2048x2048 (for comparison RPGM faces are either 96x96 or 128x128), but I plan on shrinking them down for my own usage to 512x512. You'll be free to use the faceset in all your free or commercial projects, so long as credit is given to me and Himeko Sutori.
This is all still a work in progress, and if anyone has any pointers for me, I'd be happy to hear them.
