Semi-Transparency Problem

Okay, so I'm importing tilesets and autotiles, and I'm making sure I'm setting the correct transparency and the correct semi-transparency. But for some reason, some of the tilesets and autotiles are setting black as a semi-transparency, even though I'm specifically setting black as opaque. I've imported the graphics time after time, thinking maybe I messed up somewhere, but no matter what I do, black is semi-transparent. How can I fix this?
 
You should never use pure black (#000000)!
Change it to the common vomit green, bright green, or burbled blue (hell, I don't know what to call the colors off the top of my head) or any other obnoxious color that isn't already in the tile set if it's background, and if not change it to merely be close to black. I've never used black, I just sort've known not to use it, so I don't know if that's your problem, or if this "black" is merely a very dark color and not actually a true black.
