For sprites I just use good old MSpaint.  You can use the eraser tool to do a single color over the entire sprite set at a time.  Right-click with the mouse and swish over the entire thing with the eraser - it'll change the foreground color to the background color, and nothing else.

For battlers I'd probably use GIMP or the like.

The easiest way is to open the hue/saturation. The hue slider will change everythings hue, which is no big deal since you can do that in rmxp itself. But, you can select the color specturm you want to change at the top. So if you select "red" you'll only change the red pixels. But since there are pixels in the hair and skin that you don't want to change you'll have to get out your selection tool and select only that parts you want colored.

pretty easy.
